Real Madrid closed the gap on La Liga leaders Barcelona after a 2-1 victory at the Bernabeu, their second El Clasico victory of the week.
Jose Mourinho's men previously beaten the Catalans 3-1 on Tuesday evening, in the Copa Del Rey semi-final.
After Messi cancelled out Benzema's opener, defender Sergio Ramos rose to head home a corner with 9 minutes remaining.
Madrid made several changes to their side, with their minds clearly thinking about a crunch clash with Manchester United at Old Trafford this week, while Barcelona only made 2 alterations to their starting eleven.
Madrid drew first blood after just 6 minutes, with Morata's low cross being tapped in at close range by Karim Benzema. However, 11 minutes later Barca drew level.
Dani Alves' low through ball was picked up by Ballon D'or winner Messi, with the Madrid defence's hesitation giving the Argentinian time to slot away the equaliser.
Messi's 39th goal of the season and 18th El Clasico goal drew him level on Clasico goals with Madrid legend, and fellow Argentine, Alfredo Di Stefano.
The second period was uneventful and needed the introduction of Ronaldo and Khedira, on in place of Kaka and Benzema, to spark the game to life.
Ronaldo came close to scoring twice, stinging Valdes' gloves with a free-kick and hitting the side netting shortly after.
The home side continued to press and got their reward when Sergio Ramos rose to head home Luka Modric's corner.
Victor Valdes received a second yellow and got his marching orders at the final whistle, leading to a frustrating day all round for the La Liga leaders.
